I am about to lift the espalier with the canker, what I don't know is whether the traces from the canker will prevent another tree being put there after changing the soil, this is the first time I have ever had to deal with this tree problem...any previous knowledge or solutions most welcome...

As far as I am aware, Canker is not carried in the soil and is carried on the tree.
Feed the soil, not the plants.
    (helps if you have cluckies)

Replant disease will be the main concern if you use the same rootstock or a smaller rootstock.
Canker spores might be laying around in the environment but they won't remain infectious for too long. Autumn is the time when canker is most active in apples and pears - wet leaf scars (where a leaf was attached to the stem) are its preferred point of entry.
If you plant a different unrelated variety and different rootstock you should be OK.

I have a Spartan and a elstar in tubs, giving about 20 fruit a piece (2nd year in pot) so I will lift the old plant and leave any replacement until the spring, so giving ground a bit of time to recover and then put one of them into the ground and start to train it, thanks for the advice, it was really a new problem for me, I'm just glad to know what to do now...as it has been so windy this week we picked all our apples this morning and put them into storage in the shed, this afternoon we had a veritable storm with the pine trees behaving like windscreen wipers, so we seem to have got them in just in time for once.
